As described in bug #3155 changing url structure of a site/profile will cause loosing connection with federated sites.
When you decide to start up a new instance of status.net you're not sure of all your choices.
It will bee a good thing to broadcast the update to federated sites after changing configuration. Example, switch single user to multi user or switch to always ssl.

I agree that this may be a problem. My current permanent profile url is http://freesocial.org/index.php/user/1 - which is both the 'http' scheme as well as a non-fancy url ("index.php/")

This means I can never entirely shut off http for my server, and new negotiations with servers that already have this url will fail if I attempt to change it manually to 'https'.

So how do we best solve this? Instead of returning an error, do we double-check the url to see if it's the same user? Is that done cryptographically or will the hashes depend on the permalink?
